DFSR issues, can't sync one replicated folder on server

We have two Server 2008 R2 VMs setup as file servers. They have several VHDs attached for storing files and a total of 5 replicated folders. Both servers are configured with DFS and DFSR and are set to sync both ways. DFSR has been working great on all of the Replicate folders for the past year. Recently the primary server went down and our users reported older versions of their files on one of the replicated folders.

Running dfsrdiag on the primary server and replication group with issues resulted in 3 million files waiting to be synchronized (accurate count of the number of files in that folder group) Running a DFSR diagnostic report shows two replicated folders with identical names and identical GUID and both are waiting on initial synchronization. I am not sure where it is pulling two directories with the same name, as there is only one with that name configured in DFS management, and running the same diagnostic report on the other other file server only shows one .

I also checked the other replicated folders and they are all working with no warnings or errors.

I have tried to following to get synchronization working again, but have not had any luck.

Forcing sync, rebooting the servers, restarting the dfsr service, forcing initial sync, used adsi-edit to examine AD for domain issues, rebuilt the jet-store db, and renamed the xml files in the system volume information folder. None of these worked.

I am really not sure what else to do and try and fix this. Any ideas?
